Yamaha xs650 shutting off with brakes

I can start my bike with no problem after charging the battery but as soon as i apply the brake light, turn signal, or head lights the bike will lose power very quickly and will shut off, i took it to a professional and got the bike looked at, he replace the whole wire harness and it is still doing the same thing, my thoughts is that the alternator is bad, your thoughts?????
